Background. Viral infections remain a serious public health threat despite constant improvements in prevention and therapeutic interventions. In this context, viral genome sequencing allows the identification and tracking of mutations involved in immune escape or diagnostic failure. Phylogenetic inference enables identifying virus origin, monitoring virus evolution and tracking transmission chains during outbreaks. In addition, next-generation sequencing has become a key tool for discovering new etiological agents but remains to be further developed in low-resource settings with a high burden of infectious diseases.

Objectives. We seek a highly motivated Post-doctoral Fellow who will enjoy working in a multinational environment on projects related to the molecular epidemiology of viral infectious diseases in the framework of the “ Microbiology for Development ” project. The candidate is expected to set up and apply Oxford Nanopore sequencing technology as well as NGS data analysis pipelines for several viruses such as measles, rubella, influenza and hepatitis viruses, and to plan technology transfer to partner laboratories in low- and middle-income countries (f.i. Burkina Faso).

Training and research environment. The candidate will be integrated in the Clinical and Applied Virology Group within the Department of Infection and Immunity and will be supervised by Dr Judith Hübschen. The “ Microbiology for Development ” project focuses on applied infectious disease research adapted to the local context and aims to provide scientific evidence for public and animal health decision-makers. Capacity building and technology transfer to partners from low- and middle-income countries are integral components of this project.

KEY SKILLS, EXPERIENCE AND QUALIFICATIONS

PhD in Virology, Microbiology, Epidemiology or other related fields

A track record of hands-on experience with Oxford Nanopore sequencing and NGS data analysis is mandatory

Expertise in Bayesian phylogeny and in the analysis of epidemiological data, as well as in statistics using R,

Python or Stata is considered an asset

Fluency in English is mandatory; knowledge of French is considered an asset

Keen interest in applied infectious disease and public health research

Strong motivation for international travel to low- and middle-income countries

Strong analysis and problem-solving capacities

Determination to overcome hurdles and successfully conclude research studies (perseverance)

Good organizational skills, excellent time management, rigour, autonomy, open to constructive criticisms

Sense of priority and ability to work with people with different backgrounds and cultures

Strong writing and presentation skills
